Yes, it wouldn’t work at all. It needs to have the encountered thing set to embedded tower and it must have been traded from the other game. Catching it leaves some special code stuff.
Embedded tower won’t be a problem, I think I saw a cheat that FORCES a battle, so I could catch it while I’m on Kyorge quest. And there was also a cheat allowing to change your trainer ID, meaning it would appear to game as traded.

He can OHKO pretty much everything that isn’t a legendary or brings rain.

Nope, you need a kyogre caught in HG and a Groudon caught in SS, then transfer one to the other, then bring both to Prof. Oak and then go to the same tower you got Kyogre/Groudon again.
